i want to route nibbler or mlr to (software) effects (which i then can 
control with an other usb controller)
what is the best way of doing that?

i think mlr supports vsts

or, you could probably send the audio to some sort of vst host with 
rewire pretty easily..

other than that or coding in max/msp i don't really know

i never figured out how to put effects in mlr

i want to alter the effect on the fly thou

Try routing to another program - like ableton - through rewire, and add 
the effects there instead. That way you can add whole effect chains and 
map to a midi controller.
